Ok, right now every player has a reputation, what about Hidden Villages, Organizations and Clans togethers?
I'm not sure if i do the War Time here together, or in a separate post, but later i will say about it.
Right now, Hidden Villages have to keep a Reputation, of being a Bad Village or a Good Village(Yeah, just like the cold-hearted).
That's where the Secret Operations(SO) get in, Organizations and ANBU can do those SO, what are they? Steal Kekkei Genkai, kidnap someone important, and more more.
If they sucess or fail, and it is discovered, the Hidden Village will get bad reputation for that, but, the Kage will be able to blame the Organization that they are acting independently and its reputation will be damaged, and not of the Hidden Village.
If it's the Anbu that got discovered, then it's impossible to blame someone else, the village itself will be affected.
Clans are affected in some ways, if they kill way too much people, or something else, their reputation will go bad and even get the "bloodthirsty" title.
There's good reputation too.
Example a Village helping another.
A Organization doing good deeds, for its village(SO don't enter this part, i will explain).
A Organization can do several missions that can help the whole Village, so they get a global reputation of being a good Org.
A Clan can too get good reputation, just didn't got any ideas yet.
This will happen in PEACE-TIME, while they are at war, other stuff may happen.
Ex: Shinobi killing common people of another village just for fun, no reason.

I don't think the reputation should be represented by an automatic system.
Some village kages (that will be players) will act differently. One may have some harsh decisions making other players see him as a bad person therefore a bad village. The same goes the other way, about good reputation.
Players will make everything work by itself.

No automatic system as Kono said, if something is done in secret why should people find out and give others a bad reputation

While having an automated system isn't a "bad" idea, it's much better and more realistic to leave reputations to the general public. If a village, clan, org, or person constantly do malicious activities then they're going to gradually adopt infamy. Equally, if a village, clan, org, or person is consistently doing positive and beneficial tasks then they're going to gradually adopt a reputation that goes along with it. People who help greenhorns and give out answers and advice will be assigned that reputation.
Technically, the players are an automated system, it just won't be "official".

however a system to keep track of reputation is not a bad idea...meaning if a player from the hills helps out a player from the other village!! if he is grateful then a left click on them could open a UI menu that has a add or subtract rep.
eventually a balance will be apparent about what villages are more aggressive then others or what villages will be likely to help.

Realisticaly speaking. When another person helps you, not everybody in the world nor the president of your country will know that the guy is a respect worth person.
So no, I still think that this should be kept only between people. You were impressed by a person's behaviour and you want to show it, spread the word with your friends, maybe the word will reach kage's ears.
@Aderan you don't have to look at the situation this way. I think we all like to see people interested in making this a better game by giving suggestions. We all had a suggestion that was not agreed by the community at a certain point. Don't let this restrain you.
